  Yeast Deletions


The Saccharomyces Genome Deletion Project is a collaboration of eight North American and eight European labs. The goal of the Saccharomyces Genome Deletion Project is to generate a complete set of yeast deletion mutants to assign function to the genes through phenotypic analysis of the mutants. Knockouts of the 'a', 'alpha', homozygous diploid and heterozygous diploid (with A and B isolates) strains are being generated. Information on how the yeast deletions are produced and important protocols can be found at the Deletion Project home page: http://sequence-www.stanford.edu/group/yeast_deletion_project/deletions3.html Each Yeast Deletion represents a unique gene-knockout of the S. cerevisiae genome. Each open reading frame (ORF) is knocked out using a PCR-based gene deletions strategy that takes advantage of the high degree of homologous recombination in yeast.

Each deletion contains a pair of 20-bp tags, or barcode oligos, that serve as gene-specific hybridization tags and allow the phenotypes of the mutant strains to be analyzed in parallel. Yeast Deletion clones are available individually or as a complete set.

Notice: According to a July 2000 publication in Nature Genetics (V:25, p333-337), approximately 8% of the heterozygous diploids screened exhibit aneuploidy for whole chromosomes or chromosomal segments. This is believed to be the result of the parental strains.

Yeast Deletion Pools
The Yeast Deletion Pools allow simultaneous analysis of large numbers of deletion strains through selective growth conditions. Identification and quantitation of the deletions surviving selection can be determined by hybridizing the deletions to a microarray containing all the barcode oligos (Figure 2- High-throughput parallel analysis using yeast deletion pools p213 in 2003 catalog – available through Mar-Com).The barcode oligos are unique to each deletion, allowing rapid, high-throughput identification of the deletions. Each Yeast Deletion Pool contains all the deletions within the strain, equally represented within the pool. The set of Yeast Deletion Pools is supplied in five tubes, each containing 200 ul of the pooled deletions.

Yeast Deletion Heterozygous Diploid Pools: Homozygous Deletion pools were made using the Saccharomyces Genome Deletion Project strains. There are 4653 homozygous deletions represented equally at a concentration of 2.00E + 07 cells/ml. The yeast deletion pools are provided in five tubes containing 200ul YPD/15% glycerol media with 200mg/L G418 (geneticin). Pool data is available at: Homo_diploids_pools.txt

Yeast Deletion Heterozygous Diploid Pools : Heterozygous Deletion pools were made using the Saccharomyces Genome Deletion Project strains. There are 5936 Heterozygous deletions represented equally at a concentration of 1.70E + 07 cells/ml. The yeast deletion pools are provided in five tubes containing 200ul YPD/15% glycerol media with 200mg/L G418 (geneticin). Pool data is available at:het_diploid_pools.txt

Repeated freeze-thawing of this product is not recommended.

Parental Strains
The parent strains from which the deletions were derived can be ordered from Invitrogen as well. Please indicate which parental strain you would like when ordering (see below). Yeast genomic DNA and Yeast S288C strain provide high-quality yeast DNA for use as templates in PCR experiments. The genomic DNA is prepared from the S. cerevisiae S288C strain. It is recommended that the yeast DNA be added to the PCR mixture at a final concentration of 10ng per 50µl reaction.

Yeast Deletion Kan Confirmation Primers:

The Yeast Deletion Kan Confirmation primers can be used to confirm that an ORF has been deleted. KanB - The KanB primer is homologous to the non-coding strand and is located 250bp downstream of the 5' end of the KanMX4 module.
KanC - The KanC primer is homologous to the coding strand and is located 587bp upstream of the 3' end of the KanMX4 module.

Alternate KanB and KanC primers:
KanB1 - at the position 252 on the KanMX map
KanC3 - at the position 1442 on the KanMX map Primer A-D - specific to each knock-out.

Yeast Deletion Barcode Oligos
Yeast Deletion Barcode oligos are 20bp sequences with a 5' amine that serve as gene-specific hybridization tags. The barcode oligos combined with microarray technology enable high-throughput identification of the deletions. Each deletion barcode oligo set contains 11,845 deletion-specific barcode oligos in 96-well plate format.
